For me, the above method always starts in the $HOME directory (due to
/etc/profile action). I have to use:

C:\cygwin\bin\env.exe CHERE_INVOKING=1 /bin/bash --login -i

with the wanted directory in "Start in".

I guess you have made changes in /etc/profile if it works for you.
