Possibly you still had a cygwin program or service still running, or
possibly it's a known bug in setup when it has to upgrade many packages at
once: it uninstalls cygwin dll before other packages that need to run
uninstall scripts that need the cygwin dll!
I'm working on a patch for the second problem[*]. At the moment, you just
have to remember to avoid the first by being sure all cygwin apps and
services are shut down when you run setup, but I was thinking about looking
at that one too.
