The thing is that I cannot seem to figure out how to get an application that has been written to call simple shell scripts to call shell scripts under cygwin. I understand that I need to set up the cygwin service, but beyond that I can't see what the apps need to do to call these scripts.

You don't need to set up any services, Cygwin or otherwise, to run shell
scripts. If you're having some specific problem here, please provide
details and a minimal example of the issue.
