There is some capability to use setup from the command line.  For now, 
that's your best bet.  Check the email archives and/or setup source if 
you're interested in the details.  The subject has come up multiple times
before on this list and perhaps even cygwin-apps so you should be able
to unearth something interesting with a bit of a search.
