Intermittant configure Failures

I'm building RPM (based on rpm-4.1 sources and a number of patches).
I'm using an earlier version of RPM to build it.
RPM configures a number of sub-directories. I'm having intermittant
failures in configure. Usually the failure is while configuring db3, but I've
seen the same failures while configuring popt. The failure looks like the following:

(Most times configure stops after the error about rpath without the errors
from mv or cat.)
If I cd to the db3 build directory that is being configured and run the same command,
it works OK and rpath is accepted as a feature. Usually, after I do this, I can re-run
the build from the start and it works OK.
I've attached the output from "cygcheck -s". Hope it gets through the forwarder.
Anyone have a clue about what might be causing this or how to localize this better?
