I've been hav'in tat same problem....well out of no where, I've tried
building my own personal dos2unix on cygwin........just help yourself with
the url below:
http://www.ebizmalay.com/pub/dos2unix.exe
Place it in your bin and "dos2unix --help" for more details.
Just remember that it requires the standard cygwin installation eg.
including cygwin1.dll for it to run.
