I'm running MiKTeX and I've been running fpTeX for test purposes
without problems from Cygwin bash. I guess you're stumbling over the
fact that the fpTeX binaries do not understand symlinks and
mounts. Using cygpath may help you to provide tex with a filename it
can grok.
